It may solve part or all of your problem if when you click on a download
link and it starts to dump code to the Netscape window, stop the
download, and try it again, this time holding Option while you click on
the link. That will cause it to download to a file rather than
displaying in the browser window. Once you get the .bin file, you can
drop it on StuffIt Expander or BinHex 5.0 or one of the other decoders
for .bin files. StuffIt Expander should do it, though. Then once it is
decoded, move it straight to the PC without further attention on the
Mac.
I haven't had problems with PCs recognizing updates downloaded on a Mac,
so I can't answer the rest of the problem. If it gets decoded, it should
move cleanly to the PC. I always format PC disks on a PC before putting
the disk in the Mac to pick up a PC file from the Mac. I have absolutely
no idea if that does any good, as opposed to formatting in DOS format on
the Mac. But I always do it, so I'm reporting it here, as I've had no
problems running .exe files on a PC after downloading them on a Mac.
