I don't understand why you "...checked the Custom install option...," but I can tell you that I'm successfully using VPC with WNT Workstation 4.0. I can't remember if it's on the 2.0 CD, but Connectix originally included a document, "Virtual PC - Using Other OSes," that discussed the issues involved.

Although I don't believe it's required, I created a separate disk image and installed WNT there (leaving the W95 image created as part of the original install). When I start VPC I'm presented with a choice of booting either WNT or W95.

This worked even with VPC1.0 on a PB2400 with 80M at 180Mhz. Performance with W95 was acceptable, but WNT was, to be blunt, glacial and that didn't really change even after I upgraded to VPC2.0. Now that I've moved up to a PB G3 with 160M at 250Mhz I find the WNT performance more than acceptable, at least for the little that I'm doing.
